I have done this recently, it seems to be based on your sound / capture card drivers.
I seen my microphone input picked up and being cast through FME even though my mike was muted according to my sound panel in XP.
This is actually a new occurrence on my computer, iv just recently installed some sound based program utility's, and now notice the mic & mute situation.
Iv also noticed that Skype frequently changes my mic's mute value.
I assume skype turns it on by default.... something like that, cant really say, haven't really cared or used or worried about chatting over video :) , just noticed it happening..

Most pc's (except some laptops) have what is called 'Stereo Mix' or 'What U Hear' through the pc sound drivers that will allow the mixing of a mic into the normal pc sound like in games, etc.
If your pc sound card doesn't have (Stereo Mix) some guys have used a program called 'VAC' Virtual Audio Cable that will do the same thing through software.
