Creating a highlight that spans 2 hour clips?

The new 'highlight' system has made it so if your clip you wish to make starts at the tail of one 2 hour chunk that was auto created, and spans into the beginning of the next 2 hour clip- it is impossible to make this into a single clip.

This was possible with the old system that used CLOCK times for in/out points. Is this now impossible with the new Justin.TV archive system?

Yes, it's impossible and a very major oversight by JTV.

There is no bridging between past broadcasts, and they are not planning on building that bridge to my knowledge.
